Omar by Academy has ceased accepting keep cups and is using single-use cups at its Woodward Street cafe.
Sales manager Lucas Martin said the take-away cups used at the cafe were green bin compostable.
"They are made from highly renewable, highly recyclable plant-based materials," Mr Martin said.
"We are using take-away coffee cups for dine-in as well, it's about being extremely cautious and being responsible.
"In hospitality the goal is to engage in best practice wherever possible."
Mr Martin said the cafe was also cleaning with disinfectant throughout the day including the EFTPOS machine and door handles.
"Hand washing has gone into overdrive," he said.
He said the changes were about being cautious without being alarmist.
Byng Street Cafe is also banning the use of keep cups for the same reasons.
"We care deeply for the environment but want to ensure the health and safety of other customers and our staff," the message said.
"We would also encourage customers to pay with card and not cash when possible."
The cafe was also implementing stricter cleaning and hygiene practices.
