Mr Burdack is currently on leave and staff were told of his resignation on Wednesday.
Acting general manager David Waddell said "the council is dealing with a period of significant change at present".
However he said in terms of the community's day-to-day dealings with council it was "business as usual" and "staff are getting on with their work professionally".
Mr Burdack started at the council in May last year, finishing his role at the Western Research Institute to replace Kathy Woolley.
His resignation is the second in a week, after councillors accepted general manager Garry Styles' resignation last Tuesday.
